I do not think religion is the root cause. The main cause is Kashmir. Pakistan has always felt that they have been cheated on Kashmir. They feel Kashmir is part of Pakistan.
After creation of Bangladesh, Pakistan felt that India has amputated Bangladesh from Pakistan. Although Bangladeshis wanted to separate from Pakistan, they are just not able to accept that contention.
We have too many or our own people who are Muslims and by and large there is communal peace in India. Had the root cause been religion, India would not be able to hold as one nation.
