Lord Rama never had any doubt about Sita. but as a king,his life can not be ordinary . He had to prove to his praja regarding this,so he ordered the act of Agnipariksha.
the storey says that, before Sita's abduction, Agnidev took her with him as per Lord Vishnu's plan and only the shadow of Sita was abducted by Ravana. hence,on the name of this Agniparikhsha Sita was back from Agnidev's security to be with Rama once again. that means the shadow of Sita entered the agni and actual Sita emerged out.

Rama know that Sita is pure. but to make public understand that Sita is pure, he ordered for Agnipravesham.
