Q.

Recently the court has said that the PMO was at fault in delaying the sanction to prosecute A.Raja in 2 G scam , but the PM is no where at fault. Can someone please explain me that how the PMO works without the express permission and knowledge of our PM?And if our PM is so naive that he does not know what is going on right under his nose in his office , then is he fit to occupy the PM's chair?

You are right. A person's office is just an extension of that person and is created to facilitate him in carrying out his work. It is not an entity by itself.
One leader raised an important point today in this regard. He said that if the PMO is functioning without the PM being aware of its activities, then the country has a right to know that who is that hidden hand which is controlling the PMO?

The Govt. is run by a mechanism and not individual and court is correct while saying that.

If it is getting delayed under the instruction of PM then only he is on fault, and there is no evidence to that effect.

PM has a bigger role and responsibilities than carrying file from table to table inside PMO, but the maximum one can expect from PM in these kind of issues is be a role model and inspirational to keep his office more dynamic.
