Honour killing is committed by own people when a member of the family acts against the wishes of that family, like inter cast marriage (for instance the case of Journalist Nirupama Pathak - case under investigation) whereas mercy killing is resorted to when person suffering from an incurable disease request to killing him/her as he or she doesn't want to suffer any more.

Honour killing is when a couple from the same sub-caste, or from the so called upper/lower caste or from different communities and sects inter-marry. Usually, the parents of the girls indulge in such killing, to safe guard their so called honour.
Mercy killing is when a person is in a terminal stage of a sickness like cancer and is inacute pain and suffering, with no hope of any improvement. Or is down with a stroke, unable to move or speak and is totally dependant on his family or relations for care. Or is in a state of ireversible coma, being brain dead. When such patients are put to eternal sleep, is mercy killing. This is illegal in India.
