I do not have account with ICICI Bank. If I drop into a cheque box in Mumbai, a cheque in favour of X person, payable in Pune, will I have to pay any extra charge for clearance of the cheque ?

No. you may drop it in any drop box. There is a core banking and the cheque must have honoured.
