Your question is little misleading. All the defence wings has their own chiefs. However the chiefs are accountable and answerable to the Honourable Defence Minister. The supreme commander is the Honourable President of India, who is also the head of the state. Apart from this hierarchy, a combined (integrated) defence headquarters has been created to have better coordination amongst three forces of India. The senior most service chief are nominated as CoS (Chief of Staff) though he does not exercise the power to interfere the internal administration of individual forces. Presently, Admiral Suresh Mehta, the Chief of Naval Staff (CNS) is holding the post.
